Hi Amos,
Seems like I was mistaken. It looked and felt like MTU issues but disappeared when I compiled squid 3.2 from the latest sources.
I am wondering if it's related to this bug

Likely. But Please check your guesses before looking for a fix to them.

If it actually is MTU issues, fix them.
* Enable ICMP control messages to cross the network.
* set MTU and/or MSS on the tunnel entrance to an appropriate low value.
