There are two things you need to be aware of.

(1) Thunderbird cannot send/receive emails from the Squid proxy.

Check that the network preferences checkbox 'use this proxy for all
connections' is EMPTY. And that the line for SOCKS proxy does not
contain the name and port of Squid.

With those settings emails should come in/out fine. Any further
send/receive problems are not related to Squid.

(2) Thunderbird CAN download HTML objects for some emails through Squid.

Back on that network settings panel if the squid address and port are
listed under HTML and/or SSL proxy it will be attempted.

Any login problems with squid only in that point, check the squid
cache.log or the PAM logs for reasons why the failure.
